Is is a simple case of fitting a new one with a link pipe.or do you need to change the ecu map as well?

It depends, I had a long chat about this with a guy on the Aprilia stand at the bike show last week. He said if its the akro can with catted link pipe and db killer no ecu update is required for the Rf model, but if you fit the race link pipe and can you require race mapping. Cannot remember what he said about the older models. But there are loads of threads on the Af1 forum regarding the subject.
